Re: Lens not sitting flush
From the photos it looks like you've circled the AI aperture indexing tab and EE aperture coupling on the lens. These are parts that actually extend further back than the rest of the aperture ring to engage one of the two couplings in use on the various Nikon bodies. The bottom one is the EE Aperture Coupling and you can see it engages a tab on the body. The top one is not used on the D80.
It seems to me like you've managed to get the lens to mount, as unless all three bayonet couplings were in place I can't see how it would be able to successfully be rotated into the locked position I think it is in.
Re: Lens not sitting flush
Take off the lens, set the rings in their locked positions (if it's a G lens like the 50mm you shouldn't have to do this). Line it up carefully, push it into the body and turn until it locks. There's no reason for the AI indexing tab to be showing.

I do believe you are mistaken. The AI and EE tabs will *always* be visible as they rest along the outside of the mount and never enter the body, period. Don't be confused with the aperture stop-down lever around the back of the lens inside of the mount or the contact block
